How it works
CLIP-seq combines crosslinking and immunoprecipitation with sequencing to locate RNA regions that interact with a protein of interest. It supports studies of binding patterns and sequence preferences, as well as their relationship with splicing, RNA stability and other post-transcriptional processes.
Applications
- Identify RNA regions associated with RBP binding
- Characterize binding motifs and sequence preferences
- Investigate links between splicing-factor binding and RNA regulation
Key features
- Crosslinking captures RNA-protein interactions in cells
- Provides a focused view of protein-binding regions on RNA
- Crosslinking, antibody selection and library strategy tailored to the target protein
Workflow
- 01
Select the target RBP, antibody and crosslinking strategy
- 02
Crosslink and immunoprecipitate RNA-protein complexes
- 03
Recover bound RNA fragments, prepare libraries and sequence
- 04
Identify binding regions and annotate motifs and transcripts
